3Dinobot Island I
Powerglide and Bumblebee discover a mysterious island, inhabited with pre-historic wildlife. At Autobots' headquarters, Wheeljack tries to train Grimlock, but the other Dinobots go berserk and nearly destroy the whole place. Optimus Prime decrees the Dinobots are to be banished to the strange island, where they will stay till they learn to control their powers, and they obey. Unfortunately, Laserbeak follow the Dinobots on their way, and discovers that the island contains massive energy sources: active volcanoes, oil pools and steaming geysers. When Megatron learns what Laserbeak discovered, the Decepticons fly to the island, and begin draining it of its energy. As a result, a strange time warp appears near the city library, where Spike and Bumblebee are, and from it emerges barbarian riding on mammoth. The mammoth rams at nearby building, makes it collapse on top of Spike and Bumblebee. Meanwhile, the Dinobots are training well, and when they see the Decepticons trespassed "their" island, they charge at the Decepticons. However, Megatron causes a stampede of dinosaurs, which pushes the Dinobots into tar pit, and they drown in it. Has Megatron sealed the fate of Earth and the Dinobots as well?
4Dinobot Island II
After the Dinobots drowned in the tar pit, the Decepticons continue to plunder the energy sources of the island. Unknown to the Decepticons (not that they would care), as a result of their deeds, time warps appear in various places around the world - from which emerge unwelcome visitors from the past, spreading violence and destruction. The Autobots are busy fixing the damage to the time-flow. Chip Chase finds out that the cause of all troubles is in Dinobot island, and the Autobots hurry there in order to stop the Decepticons, and great battle occurs. When it seems the Decepticons have the upper hand, unpleasant surprise awaits Megatron, for he was overconfident thinking that the Dinobots were destroyed.
8A Prime Problem
Megatron, Starscream, and Soundwave discover a crevice full of korlonium crystals, a powerful energy source that destroys electronic circuitry (read: Transformers) on contact. Megatron hatches a plan; use data captured by Laserbeak to create an exact replica of Autobot leader Optimus Prime (controlled remotely by Megatron himself) that will trick the Autobots into entering the crevice. It works better since Optimus Prime himself is incapacitated by the time the clone enters. At the Ark, Spike and the other Autobots notice that Optimus Prime is acting strange. For one, he doesn't remember that he just gave Teletraan I a checkup that morning, and calls Ironhide "Bumblebee". Then the real Prime shows up. (Hilarity ensues.) The Autobots try a number of methods to figure out which one is real, such as a race or target practice, but they are both successful. Teletraan I reports trouble near the crevice, and Ironhide takes command until they find out which Prime is real. The Autobots fight the Decepticons at the crevice, and Megatron decides that to create a stronger effect, he should have the clone kill a Decepticon. Naturally, he chooses Starscream, who has a tantrum and flies outside the base. Spike and Windcharger see Starscream and investigate. They discover Megatron haul Starscream back and create a clone that the fake Prime will destroy. After the Decepticons capture Spike and Windcharger is lost, the clone does its business and announces that it will have a one-on-one fight with "Optimus Prime". Though Thundercracker is at first concerned, he is later willing to let the fight continue. The fake Starscream is killed, and so the Optimus Prime clone earns the trust of the Autobots. When he sends them to explore the crevice, Windcharger emerges and reveals the truth; if it weren't for his rubber tires the korlonium crystals in the crevice would have killed him. The Autobots turn on the fake Optimus Prime and bombard him until he falls. Megatron, frustrated, launches the rocket and drops Splick (er, Spike) out. Luckily, Powerglide comes out of nowhere just in time to save Spike. A slightly confused Optimus assures Spike that he is who he is and pats him on the head.
11Microbots
After the Decepticons' spaceship is found by archaeologists, Megatron takes from it the "Heart of Cybertron" - tiny and extremely powerful energy maximizer. Once Megatron installs the Heart inside his chest, he gains extraordinary powers, enabling him to defeat many Autobots by himself. Perceptor comes with radical plan: by using the trans-mat reduction beam, he, Bumblebee and Brawn are minimized to microscopic size, and sneak into Megatron's body in order to disconnect the Heart - while Megatron is on his way to the Autobots' base. Will the Microbots reach their target in time before Megatron destroys their friends?

Megatron and Soundwave break into a highly secured lab that has a super computer in it. When they get to the computer Megatron hooks something from his body to the computer and reprograms it to obey him. Then he has special circut cards placed on vehicles all around the building that the computer is in. The cards can control any machine and after Megatron leaves two human scientists get trapped in their office by the computer taking control of the whole lab. Then while Optimus Prime and the autobots answer the call to help the two scientists get out of their office Megatron is planting more remote control circuts on oil tankers so that he can plunder the world's oil supply. Optimus Prime, Skyfire, and sevral others are able to shut the computer down and go after Megatron to save the world's oil supply.

After the Autobots were found guilty - based on false evidence made by the Decepticons - and banished from Earth, they discover too late the sabotage Megatron made to Teletraan 1, sending their spaceship to the sun. Megatron watches with delight how the Autobots' spaceship collides with the sun and destroyed. With no need to continue his pretense, Megatron reveals his true face in public. The Decepticons seize control of the city and mercilessly enslave the residents. The situation seems hopeless, but just as Megatron boasts his victory - he is shocked to hear the sound of many vehicles approaching, and very familiar thundering voice calling his name...

On a far away planet, Deceptitran the Decepticon ruthlessly enslave the planet people known as the Tlalakans. When the slaves rebel against their evil master, he sends a distress signal to the Decepticons, which the Autobots intercept. Seaspray, Bumblebee, Perceptor and Cosmos fly to the alien planet to investigate. As soon as they land and learn of the situation, they take sides with the rebels. The Tlalakans reveal the Autobots their fascinating secret: the Well of Transformation, a pool of water which allows them to take on any form they wish, like merpeople. During the battle against the Decepticons, Seaspray and Alana the Tlalakan fall in love, despite the difference in their outer appearances.

Some Aerialbots start to have doubts about their cause, some have started to admire Megatron, and are thinking of switching sides. They get pulled into a time warp, and end up on Cybertron, before the current war began. They'll discover more about Megatron, and the origin of one of their own.
8Dark Awakening
The several Autobots seek shelter to make repairs to their ship and find a Mosolium they built for their causalities. They discover that Optimus Prime is no longer in his tomb, they find him alive, trying to build an escape shuttle. Rodimus happily hands the matrix back to Optimus, but their former leader is not himself. Soon they'll discover who brought Optimus back and why.

Criminals get help from a mysterious person called "Snake." He has a device which transfers the personalities of Rodimus, Springer, and Arcee into human bodies. The criminals take the transformers bodies on a crime spree. The human Autobots must find a way to get their bodies back. Watch for a surprising twist for the masked person known as "Snake."
24Grimlock's New Brain
While fighting the Decepticons, Grimlock bites some controls. The feedback boosts Grimlock's intelligence. When many of the Autobots are captured. Grimlock builds the Technobots, and makes a sacrifice so that his new creations will be better suited to fight the Terrorcons.
27The Burden Hardest to Bear
Rodimus is having problems with all the responsibilities that come with being a leader. He is attacked by decepticons who manage to take the matrix from him, transforming him back into Hot Rod. The Autobots want to go after the decepticons right away to get the matrix back. But Hot Rod isn't as anxious. Scourge tries to give the matrix to Galvatron, but it doesn't work for him, Scourge uses the matrix on himself, and becomes more powerful, and attacks Galvatron, and then goes on a rampage. Hot Rod witnesses a sensei training a student, and learns a valuable lesson, and realizes what he has to do.
