This long-running series follows the adventures of a team of lifeguards on a crowded resort beach. Veteran lifeguard Mitch Buchannon watches over the younger lifeguards that come and go with each passing season as they keep the beaches safe for vacationers. Frequently he must take action to save them from the raging seas and from the raging tempers that sometimes flare up between the young guards in this stressful job.

Jill Riley is a veteran lifeguard who takes the eager rookie, Shauni McLain, under her wing to show her the ropes of rescue, while Shauni develops a crush on the rookie Eddie Kramer, a brooding loner with a mysterious past. Also, Trevor Cole is an arrogant, but incompetent, Australian lifeguard from a private beach club down the coast who could spell trouble for everyone. Captain Don Thorpe is Mitch's officious boss who wants things done right, while Hobie is taken out on a fishing boat by Mitch's friend, the grizzled veteran lifeguard Al Gibson, it leads to danger when their fishing boat sinks, and Al risks his life to try to save Hobie.

Also, Trevor continues to stir up more trouble for the Baywatch lifeguards in which Jill is both drawn to and repulsed by his arrogance and disregard for the local county regulations.

When Eddie comes clean and decide to turn Jimmy in, the thug slips away and decides to get even with Eddie once and for all by setting his lifeguard tower afire, with Eddie and Shauni still inside. Meanwhile, Mitch stresses over his upcoming lifeguard re-check with Captain Thorpe, which turns out to be quite different than he expected. Also, Trevor begins to re-think his lifeguard career at the beach club after he rescues his current girlfriend, Lisa Peters, and she later nearly dies from secondary drowning.

Harvey Miller, the new lifeguard and prankster, benefits from the events by selling undersea creature T-shirts. Meanwhile, Shauni rescues a young girl from drowning and soon becomes compelled to rescue the girl, her brother and their mother from the life they live in the slums of South-Central L.A., much to Eddie's chagrin. While Shauni deals with her possessive father who disapproves of her lifeguard job, Mitch also pressures Captain Thorp to ask for funding for new advanced motorboats, called Scarabs, for the team.

While taking a boat out to show the two "castaways" around, they run into a storm and Eddie, Shauni (Ginger), Gilligan, Mary Ann, Harvey (the Professor), Captain Thorpe (the Millionaire) and Garner (the Skipper) get stranded on another tropical isle in the middle of nowhere and it really becomes "Gilligan's Island."

When Debbie disappears later that night while swimming in the ocean, Zack claims a shark attacked her. Shauni and Harvey investigate and soon suspect that Debbie may have faked her own death. Meanwhile, Eddie decides to visit his long-lost, schizophrenic, older half-brother, Bobby, at a half-way house to clear up the past with him and invites him to the beach, where the unbalanced Bobby constantly gets into trouble.

Meanwhile, Shauni invites Eddie over for dinner at her parents house in Beverly Hills where her snobbish father strongly disapproves of her dating Eddie. Then Eddie eventually proves himself when he saves Shauni's older sister, Kim, from drowning in their swimming pool during Kim's engagement party. But despite this, Shauni's father surprisingly still disapproves of Eddie, making Shauni move out of her parents house and in with Eddie at his boat in the marina.

Unable to bear being away from Shauni after she has a pregnancy scare, Eddie proposes marriage to her as well as a life away from Baywatch, and she accepts. Stephanie tries to explain to Mr. Brodie that Matt isn't the 'bad seed' as he puts out, but just a neglected and spoiled rich-boy who just wants attention. But the arrogant Mr. Brodie refuses to listen, and tells them that Matt will give them a hard time as he did with him. Also, the Baywatch team helps Jackie and Summer shape up their new beach front restaurant for a grand opening. Hobie, Gayle and Ken are finally rescued, but Hobie's confidence in Ken is destroyed when Ken reverts back to his cocky, self-assured personality, and then lies claiming HIMSELF to be the hero. But Hobie decides not to tell his mother about the person Ken really is, and goes back to repair his shaky relationship with his father.

Morgan Christopher, an attractive, but cynical, female FBI agent, arrives at Baywatch and poses as a lifeguard with Mitch at his tower in order to stakeout a beach front house where Tanya, the girlfriend of an escaped mobster, lives. But Morgan quickly drives Mitch angry over her callous attitude towards him and everyone at the beach. After rescuing a group of fishermen and tourists from a huge pier fire, Samantha and L.A. fire chief Captain Huntingdon form a rescue firefighting team of six life guards and firefighters, called the Search and Rescue Unit, for such conditions and Cody, Neely, Jordan, and Newman try out for the unit and meet their firefighting counterparts. Their skills are put to the real test when the new group of Cody, Neely, Catalina lifeguard Rick Jenner, and firemen Jessica, Clay, and Terry are sent on their first mission to rescue two men in a partially submerged basement of a fire-ravaged building. Meanwhile, Cody is asked by C.J. to paint his portrait after seeing some of her other paintings. Elsewhere, Mitch has a hard time explaining (and believing himself) to the rest of the Baywatch team of his increasingly strange PI work at night while he has his hands full in trying to catch a vampire from 'Baywatch Nights'.

C.J. then correctly suspects that Annie is not a dog at all but the reincarnated soul of Stephanie.

Meanwhile, Lani is followed by her insanely jealous ex-boyfriend, Darren, from Hawaii where Cody met her after breaking up with C.J. and who inspired Lani to try out for rookie school.

Also, Manny and April seem to come together while they are in training with Taylor for a Coast Guard airlift emergency plan.

All of that shatters when the place crashes shortly after takeoff off the coast of Santa Monica due to engine failure, killing the pilots and some of the passengers, leaving Cody and some survivors floating in life rafts on the surface and April trapped with three survivors of the forward section under water.

Using an advanced salvage vessel, the group of Allie, Jessie, Dawn, Kekoa, Jason, and Sean discover the old shipwreck, but also the discovery of an unexploded torpedo sticking out the ship's hull could spell danger for everyone.

Then things take a turn when Allie, Nick and the rest of the team must cooperated with the Coast Guard to rescue two people trapped on a disabled submarine 200 feet on the ocean floor. Unable to raise the mini-sub and with the air supply in the chamber running out, Nick risks his life by staying on the ocean floor trying to hook up his own air tank into the sub despite increasing odds. When Nick, then shoots to the surface, he gets the bends from not decompressing and later dies which devastates Allie to a point of depression.

Meanwhile, Allie and Jessie look over and make the company of a lost little boy in front of their lifeguard tower. Also, a new lifeguard, named Miki Mastamoto, joins the team as a switchboard operator to communicate to the team in different areas of the beach.

Meanwhile, Jason finds himself in awkward circumstances when Zack brags about their ability to beat Brian in diving and other physical terms over hanging out at their favorite beach place.

Sean deals with a series of prank phone calls for non-existent rescues and discover that McKenna's son is one of those responsible in which Jenna uses this to try to heat up the war between McKenna and Sean into a lawsuit hoping McKenna will finally close down the Baywatch Training Center. Zack deals with a slight hearing loss in one of the rescues while dealing with Jenna trying to get his help to bring down McKenna, while Zack is showing around Peggy, a prospective new trainee. Meanwhile, J.D. goes out on a fishing trip with Kekola's father to try to work out their differences. But it does not go well at all when the crafty Hideki Tanaka continues to taunt and bait J.D. into assaulting him to make him look like the bad guy.

Carrie's life turns upside down when after she and Leigh save two spear fishermen from drowning, after which one of them asks her out on a date in which he begins stalking her and wanting to control her. Meanwhile, Leigh's former dare-devil boyfriend, Sam, returns to Hawaii wanting to start over their lost relationship. But Leigh, as usual, suspects something more going on with him over his meeting with strange undercover policemen.

A bad week begins once again for Sean when two frivolous lawsuits, one by Kekoa's father over nearly drowning at the beach, and another by an equally wealthy man thinking that he lost his gold Rolex wristwatch. The local city council, now with Jenna on the staff, seeks another chance to try to close down the training center, in which an attractive special investigator, named Jackie Love, arrives to check up on Sean's work. Meanwhile, Kekoa tries to get her angry, arrogant father to drop his lawsuit while J.D. tries to get the nerve to ask Mr. Tanaka for his blessing in wanting to marry Kekoa. Zack is assigned to a new group of Junior Lifeguards and tries to get a young 14-year-old Hawaiian local, named Kala'i, to be motivated who's father wants him instead to help with their fishing way of life. Also, Jason begins performing in a local band to raise money for Baywatch Hawaii's lawsuit battles.

Meanwhile, J.D. and Jason go on a "guys only" weekend with Derek Hart, an old friend of J.D.'s who turns out to be suicidal and wants to use the weekend as a plan to find a time frame to kill himself.

Sean, J.D. and Kekoa travel to the Big Island to help with the extra work caused by the Ironman Triathlon. They soon have a run-in with former lifeguard Jessie Owens, who is also competing in the Triathlon and has new infant son with her. This causes some awkwardness in J.D., and slight jealousy in Kekoa who suspects that J.D. never got over her. Meanwhile, Sean has an encounter with a mysterious woman while on a nature hike on the western shore of the island.

Sean and Leigh land in mortal danger after they rescue two surfers off a reef at Maui where one falls ill, and Sean becomes suspicious to the cause which may be connected to the reef. During their investigation of a local company, they end up as captives by the corrupt department head to cover up them using toxic chemicals to create a man-made reef. Back at Baywatch, Zack gets into trouble of his own when he breaks a paddle of his friend Brian, and he asks Jason to help him spring to buy a new custom-made one before Brian finds out.

Sean, Jason, and Zack travel to the Big Island to participate in the Showdown 2001, a 12-mile course of natural obstacles. Leigh will be taking over supervisory duties at Baywatch while Sean is away. J.D. is tending to Kekoa, who has come down with the flu. Fortunately, J.D. has an iron constitution, despite the fact that he didn't have his annual flu shot. On the Big Island, Jason has always wanted to participate in the Showdown 2001, and this looks to be his big chance. However, as part of their sponsorship by Trail Tracker magazine, they need to take along a reporter who will participate. It turns out to be none other than Jessie. This is her big chance to change her career and make something of herself. Sean reminds her that the team will still be playing by all the rules, and there will be no exceptions made to help sell her story. Jessie is agreeable to these terms. She, though, has already chosen who her partner will be: Jason. He is not happy with this, since he still holds a grudge based on the way she behaved towards J.D. (lying about Luke being his child, and trying to break up his relationship with Kekoa). Back in Haleiwa, Leigh is having a rough day. First of all, because of the food poisoning, she is short handed and must take one of the crowded beaches herself. She also has a run-in with Deke Bishop, a cowboy from Oklahoma who finds her very attractive and starts being very persistent in courting her. When J.D. himself falls ill, Leigh is forced to call upon the crafty Jenna for help.

Sean rescues a local TV celebrity who is in trouble with his kayak. This brings the team a lot of media attention, and because Sean turns down the offer of a TV interview, he is offered a week at the Hilton Hotel. Sean, though, does not like to take freebies either so he declines. But Zack gets an idea of his own: he will take advantage of the freebie vacation Sean was offered at the Hilton Hawaiian Village by pretending to be Sean! For the next few days, he's treated to free massages, lots of food, and all the fun he can imagine. Meanwhile, Sean and Brian try to help out Jimmy, an old friend repair his beloved boat and accepting help to repair it. Elsewhere, Jason is scouted by Terri, a pretty but workaholic wanna-be fashion photographer who thinks he has top model potential. She is so sure that she is willing to do an entire calendar layout featuring just Jason.
